I have my new mac studio and trade in box on its way to me. Instead of mailing back the trade-in, could I bring it into the apple store when I’m done transferring over my files? Would it still be eligible as a trade-in refund on my current order, or would that only yield a gift card?

Yes and if you choose to purchase directly from your local Apple Retail Store, then you can trade-in after purchase.

You have to ship it back to get the trade in credit. If you take it to your local store, you will get a gift card instead.
If you purchased it with carrier financing you MUST ship it back to your carrier, not Apple.
I didn't purchase from the local store, I purchased online and it's en route to me. So my question was for online orders where I initiated the trade in when placing the order.
